Moving beyond Christian rock bands, probably my very favorite 90s band winds up being a group I never got to hear a note of until the 90s were over, and that's the Wondermints (whose main claim to fame is forming the nucleus of Brian Wilson's touring band). They've done three very impressive albums of intelligent power pop, sunshine pop, and psychedelia. They manage the difficult feat of being unapologetically influenced by late 60s music culture without sounding at all unoriginal or imitative. I find their music flat addicting.
Another favorite 90s unknown band of mine would be the High Llamas. They are also highly 60s influenced (in particular by the work of Brian Wilson and Burt Bacharach), and don't really manage to avoid sounding imitative at times, but I enjoy their work very much nonetheless.
