Two completely different guitarists IMHO who can't really be properly compared due to their vast differences in sound, technique and writing/playing skills.
Eddie is famed for his pioneering work in bringing the tapping technique into widespread mainstream use across the rock and metal genres, plus as someone above says, a few good riffs in his early days, whereas Brian is famed for his equally pioneering work with harmonies and layering as well as his sound from the marriage of his self built guitar to his AC 30s.
I can't really offer a genuine vote on this but if I was pushed I would say Brian as overall I prefer his songs to Eddies.
